Applied Biosystems TaqMan QSY probes are dual-labeled probes used for real-time PCR. ... Current users of dark quencher probes, such as Black Hole Quencher (BHQ™) probes, can design custom QSY probes without changing probe sequences.

What is quencher dye?

Dark quenchers are dyes with no native fluorescence. Until the last few years, quenchers have typically been a second fluorescent dye, for example, fluorescein as the reporter and tetramethyl-rhodamine as the quencher (FAM/TAM probes).

Do TaqMan probes come with primers?

A TaqMan® probe is a single DNA oligo, containing a 5' reporter dye and a 3' quencher. A TaqMan® assay is a single tube containing a forward primer, a TaqMan® probe, and reverse primer premixed together at specified concentrations.

What is MGB probe?

Applied Biosystems TaqMan MGB (minor groove binder) probes are dual-labeled probes used for real-time PCR applications using TaqMan chemistry. TaqMan MGB Probes incorporate a 5' fluorescent reporter dye and a 3' nonfluorescent quencher (NFQ).

How do you store TaqMan probes?

It is recommended to store both primers and TaqMan® probes at –20oC. It is also important to keep TaqMan® probes in the dark to prevent photobleaching, which can damage the probe.

Which Quencher Molecule is Best for TaqMan® Probes in Real-Time PCR? -- Ask TaqMan®: Ep. 3

Do TaqMan probes expire?

Extensive accelerated temperature studies (four weeks at 37°C) which are commonly used to examine stability, followed by real-time functional testing (-20°C) showed that TaqMan® Assay products are stable for at least 5 years from manufacturing date.

How long do DNA primers last?

When stored at –20°C (frozen), IDT oligos remain stable for two years (24 months), regardless of whether they are stored dry or resuspended in TE buffer or nuclease-free water (Figure 1A).

Is Tamra a quencher?

TAMRA dye is an effective quencher for fluorophores with emission maxima less than 560 nm. Dyes with longer wavelength emissions will not be effectively quenched by TAMRA. In addition, TAMRA has its own fluorescence which complicates data analysis due to crosstalk between the channels.

What is FAM probe?

FAM is used in the preparation of fluorescein-labeled oligonucleotide probes for the detection of the presence of the complementary nucleic acids or primers for polymerase chain reaction. Oligonucleotides labeled with fluorescein at one of the termini and with a quencher at the other can serve as molecular beacons.

What is a TaqMan assay?

TaqMan genotyping assays are used to amplify and detect specific alleles in genomic DNA (gDNA). ... The exonuclease activity of AmpliTaq Gold® DNA Polymerase cleaves only probes hybridized to the target. Cleavage separates the reporter dye from the quencher dye, increasing fluorescence by the reporter.

What is quencher in real time PCR?

The quencher molecule quenches the fluorescence emitted by the fluorophore when excited by the cycler's light source via Förster resonance energy transfer (FRET). As long as the fluorophore and the quencher are in proximity, quenching inhibits any fluorescence signals.

What is reporter and quencher?

The “reporter” (R) dye is attached at the 5′-end of the probe sequence while the “quencher” (Q) dye is synthesized on the 3′-end. A popular combination of dyes is FAM or VIC for the reporter dye and TAMRA for the quencher dye.

What is TaqMan master mix?

TaqMan™ Master Mixes contain buffer, dNTPs, passive reference dye, thermostable hot-start DNA polymerase, and other components formulated for reliable TaqMan™ Assay-based real-time PCR. Just add your sample and TaqMan Assay, and start your reactions.

How does a quencher work?

A quencher is very efficient at absorbing certain wavelengths. When near a dye that emits at the absorbed wavelength, the light is “quenched”, and no longer visible. Molecular beacons are effective in that the quencher actually comes in contact with the dye. ...

What is quencher Wikipedia?

From Wikipedia, the free encyclopedia. Quenching, in the context of pollution scrubbers, refers to the cooling of hot exhaust gas by water sprays before it enters the scrubber proper. Hot gases (those above ambient temperature) are often cooled to near the saturation level.

What is the purpose of the reporter and quencher molecules in qPCR?

While the reporter and quencher are bound to the probe, the quencher absorbs the fluorescence emitted by the reporter. During the extension phase of the PCR reaction the probe is degraded, releasing the reporter and allowing its fluorescence to be detected.

ARE FAM and FITC the same?

FITC and FAM are both derivatives of fluorescein. FITC is fluorescein with an isothiocyanate reactive group added, while 6-FAM is 6-carboxyfluorescein. FITC and 6-FAM have identical spectral characteristics. In experiments, 6-FAM performs exactly like FITC.

What is probe in PCR?

Probes are fluorescently labelled DNA oligonucleotides. They are designed to bind downstream of one of the primers during the PCR reaction and to give a fluorescent signal during the reaction. The 5' end of the probe is labelled with a fluorescent reporter molecule.

What is Rox in qPCR?

ROX, also known as carboxyrhodamine, is an inert fluorescent dye that can be added to the qPCR master mix. Unlike reporter dyes in qPCR (e.g. SYBR Green), ROX is referred to as a passive dye, since its fluorescence signal is not influenced by the PCR reactions.

What is Mer in DNA?

20 mer indicates the length of your primer to be synthesize. This is the total number of nucleotides present in your disigned primers sequences, nothing else. Example 20 mer means the number of nucleotides present in the primer sequences is 20, this also called primer length.

Can you vortex primers?

Don't vortex too much. But you can vortex gently for 5-10 for proper mixing. It would not break primers.

How do you dissolve primers?

You can dissolve primers in: (1) Autoclaved milli-Q grade water: Add worm water (65 temp), and incubate at 65 temp in dry/water bath for ~10 min with the occasional mixing by vortex. (2) 10 mM of TE (pH-8) by vortex and proper mixing, put tubes overnight at 4 temp will enhance primer dissolution.

How long is SYBR Green good for?

Contents & Storage

SYBR™ Green PCR Master Mix in a 1 mL vial. Sufficient reagents provided for 40 reactions based on a 50 µl reaction volume. Store at -20°C. Guaranteed minimum shelf life is 60 days (exact expiry date printed on product and CofA).

How long is PCR master mix good for?

Once Quant Kit Primers are added to the Master Mix, the Mix+Primers solution is stable for 6 weeks at 4 °C for convenience. If you anticipate longer times between runs, store at –20°C for up to 7 months.

Does SYBR Green expire?

It is very likely that it will work. Similar reagents (e.g. 2x Fast SYBR green Master Mix Ref 4385616) can undergo many freeze-thaw cycles without an obvious loss in performance. It being a few months past expiration is also unlikely to materially affect it's performance.
